New try at the upgrading. I thought that the [[test wiki]]'s inconsistent state could be due to that the shared tables need to be disabled during the upgrade or there will be trouble. So I made a copy of the shared tables and uploaded them into the test wiki before running the upgrade and the test wiki got up just fine.
